Shotgun sequencing, or shotgun cloning, is a method used to sequence long DNA strands.

In shotgun sequencing, target DNA strand is broken down into random segments. These segments are then sequenced using chain termination method. By performing multiple rounds of random segmentation and sequencing, reads for the target DNA with multiple overlapping are obtained. Then a computer program is used to put the overlapping reads together and assemble a consensus sequence.

This method is also used in metagenomics, known as the shotgun metagenomics.
